Ohhhh... You opened the PANDORA BOX! Its spring loaded, I would remove it off the vehicle and try to bench install the snap ring. It can be done, but it is a PITA!! If you bought it new, take it back to the part store and get one with snap ring installed.

If you are in California, pretty much you are screwed. You won't be able to pass (SMOG) California Emmision. Better off trying to remove the O2 sensors, run the engine warm and soak it with PB Blaster for a few days.

Shift motor, its hanging on the side of the transfer case. I've replaced mine for about $65 from Advance Auto.

Yea pic would be nice. The only think I could think of it would be Clutch master cylinder fluid cup. But it has only 1 rubber hose.

Seem like you have unaccounted air going into the intake. Check for any air leak from the filter to the throttle body. There is vacuum line from the vale cover to the intake, make sure it is on intake tube. Sometime, when replacing air filter these vacuum line will fall off.
